I then received 0.0041 btc for wagering 44k for the weekly bonus on Feb 26th.

Still, who knows, it seems they make up the formula as they go along sometimes. Sorry, saying profit is probably more accurate. You lost way more in the first week mentioned.

The bonus you claimed first (the 0.001 btc) was actually last weeks bonus. 10min later they found the mistake, deleted the link and posted the correct bonus link for that week. The people who claimed it got lucky that they got 2 weekly bonuses, (last weeks and the correct week) .Stake lost around 500000$ because of this misttake by Steve. So the numbers are right.

No, weeklies do not factor in losses or profit at all, thats only for daily reloads.
