This is just a guess from personal experience but it seems like the bonus payout structure isn't the same as the spin bonus is harder to get for entertainment purpose the volatility is lower and they pay on average better but the top payouts are ultra rare as to bonus buy most pay minimum but there are a lot more top payouts than normal.  Some say it's because the bonus buys we see more but it's not true, there is really a difference. To me it would make sense as the purpose of bonus buy usually is to buy till we get a jackpot while spinning we want a decent win to continue.

I think it highly depends on the game. For example, fire in the hole xbomb i find its better to buy the bonus as you can unlock further rows if you pay more compared to base-game, unless you get reaaaaally lucky. However for games like Santas Stack and Sweet Bonanza, I find the base-game is better to spin and you can get the bonus round a few times per 100 spins.

probably RTP is also calculated while you're spinning each time compared to one huge bonus buy. and also, most base games tends to give decent payouts every few spins.
